It is not at all uncommon for the Hippotizer engine to not be able to start completely straight after changing modes in the engine settings, this has to do with the data that the engine receives from the ATI card being a bit unreliable, I often get grey preview windows or black windows - but this will always be cleared by shutting down the host and restarting.
The problem with the ongoing restarts not being right are almost definitely to do with EDID information not being received or wrong EDID info.
Using the Matrox boxes is one way to go, so is using EDID storage boxes such as the DVI Detective Plus (Plus is much better than the normal one) or the DVI Wizard.

Sometimes errors can be seen when using LED Walls ( lower resolutions )
running a Lighthouse LED wall, this processor is sending very bad edid
information and this causes problems BIGTIME..
Solution: Use a splitter between the outputs and the processors and
connect a monitor with proper edid and resolution option to the splitters
aswell.
Or, use a triplehead Digital, you can get out VGA straight from the
triplehead by putting a DVI/VGA adapter in the ass of the triplehead.
